Searching for Sulfotyrosines (sY) in a HA(pY)STACK

Protein sulfation can be crucial in regulating protein-protein interactions but remains largely underexplored. Sulfation is nearly isobaric to phosphorylation, making it particularly challenging to investigate using mass spectrometry. The degree to which tyrosine sulfation (sY) is misidentified as phosphorylation (pY) is, thus, an unresolved concern. This study explores the extent of sY misidentification within the human phosphoproteome by distinguishing between sulfation and phosphorylation based on their mass difference. Using Gaussian mixture models (GMMs), we screened ∼45 M peptide-spectrum matches (PSMs) from the PeptideAtlas human phosphoproteome build for peptidoforms with mass error shifts indicative of sulfation. This analysis pinpointed 104 candidate sulfated peptidoforms, backed up by Gene Ontology (GO) terms and custom terms linked to sulfation. False positive filtering by manual annotation resulted in 31 convincing peptidoforms spanning 7 known and 7 novel sY sites. Y47 in calumenin was particularly intriguing since mass error shifts, acidic motif conservation, and MS² neutral loss patterns characteristic of sulfation provided strong evidence that this site is sulfated rather than phosphorylated. Overall, although misidentification of sulfation in phosphoproteomics data sets derived from cell and tissue intracellular extracts can occur, it appears relatively rare and should not be considered a substantive confounding factor in high-quality phosphoproteomics data sets.

Machine learning analysis of CD4+ T cell gene expression in diverse diseases: insights from cancer, metabolic, respiratory, and digestive disorders

CD4⁺ T cells play a pivotal role in the immune system, particularly in adaptive immunity, by orchestrating and enhancing immune responses. CD4⁺ T cell-related immune responses exhibit diverse characteristics in different diseases. This study utilizes gene expression analysis of CD4⁺ T cells to classify and understand complex diseases. We analyzed the dataset consisting of samples from various diseases, including cancers, metabolic disorders, circulatory and respiratory diseases, and digestive ailments, as well as 53 healthy controls. Each sample contained expression data for 22,881 genes. Four feature ranking algorithms, incremental feature selection method, synthetic minority oversampling technique, and four classification algorithms were utilized to pinpoint essential genes, extract classification rules and build efficient classifiers. The following analysis focused on genes across rules, such as AK4, CALU, LINC01271, and RUSC1-AS1. AK4 and CALU show fluctuating levels in diseases like asthma, Crohn's disease, and breast cancer. The analysis results and existing research suggest that they may play a role in these diseases. LINC01271 generally has higher expression in conditions including asthma, Crohn's disease, and diabetes. RUSC1-AS1 is more expressed in chronic diseases like asthma and Crohn's, but less in acute illnesses like tonsillitis and influenza. This highlights the distinct roles of these genes in different diseases. Our approach highlights the potential for developing novel therapeutic strategies based on the transcriptional profiles of CD4⁺ T cells.

Breast and Colorectal Cancers in Women: a Meta-Analysis Driven by BioOptimatics.

OBJECTIVEThis meta-analysis explored genes in common between breast cancer (BC) and colorectal cancer (CRC) in women. Breast cancer and CRC are causes of significant morbidity and mortality in women worldwide. Research has shown that women are underrepresented in clinical trials, especially in oncology; studying sex differences in cancer addresses this lack.METHODSTen GEO (Gene Expression Omnibus) dataset (5 BC and 5 CRC) were used to identify genes in common. Correlated networks were constructed and analyzed using BioOptimatics methodologies, including multiple criteria optimization and minimum spanning tree.RESULTSEighteen differentially expressed genes were identified, with such core genes as B3GNT3, CALU, CD46, DCN, DLX4, and others showing high frequencies. The study also identified 289 diseases related to core genes, further narrowed down to 37, including BC and CRC. Direct associations with BC and CRC were found for 5 genes, while 7 were linked to other cancer types.CONCLUSIONThe results of this study underscore the importance of sex differences in cancer biology and indicate that this methodology, BioOptimatics, can help in the discovery of new pathways and biomarkers for BC and CRC in women.
