Single-cell landscape of alternative polyadenylation in human lymphoid hematopoiesis

AbstractAlternative polyadenylation (APA) is an essential post-transcriptional process that produces mature mRNA isoforms by regulating the usage of polyadenylation sites (PASs). APA is involved in lymphocyte activation; however, its role throughout the entire differentiation trajectory remains elusive. Here, we analyzed single-cell 3′-end transcriptome data from healthy subjects to construct a dynamic-APA landscape from hematopoietic stem and progenitor cells (HSPCs) to terminally differentiated lymphocytes. This analysis covered 19973 cells of 12 clusters from five lineages (B cells, CD4+ T cells, CD8+ T cells, natural killer cells, and plasmacytoid dendritic cells). A total of 2364 genes exhibited differential 3′-untranslated region (3′UTR) PAS usage, and 3021 genes displayed differential intronic cleavage during lymphoid differentiation. We observed a global trend of 3′UTR shortening during lymphoid differentiation. Nevertheless, specific events of both 3′UTR shortening and lengthening were also identified within each cluster. The APA patterns delineated three differentiation stages: HSPCs, precursor cells, and mature cells. Moreover, we demonstrated that the conversion of naïve T cells to memory T cells was accompanied by dynamic APA in transcription factor-encoding genes (TCF7 and NFATC2IP), immune function-related genes (BCL2, CD5, CD28, GOLT1B, and TMEM59), and protein ubiquitination-related genes (UBE2G1, YPEL5, and SUMO3). These findings expand our understanding of the underlying molecular mechanisms of APA and facilitate studies on the regulatory role of APA in lymphoid hematopoiesis.

Availability of nutrients in maternal circulation and abundance of nutrient transporters, metabolic enzymes, and nutrient-responsive proteins in fetal tissues coordinate growth. To begin characterizing these mechanisms, we evaluated the abundance of nutrient signaling genes and proteins in bovine fetal tissues. Liver, entire intestine, and semitendinosus muscle were harvested from fetuses (4 female, 2 male) collected at slaughter from 6 clinically-healthy multiparous Holstein dairy cows (167 ± 7 days in milk, 37 ± 6 kg milk/d, 100 ± 3 d gestation). Data were analyzed using PROC MIXED in SAS 9.4. Among proteins measured, abundance of the amino acid (AA) utilization and insulin signaling proteins p-AKT and p-mTOR was greater (P < 0.01) in liver and intestine. The abundance of p-EEF2 (translation elongation) and SLC2A4 (glucose uptake) was greater (P < 0.05) in liver relative to intestine and muscle suggesting this organ has a greater capacity for anabolic processes. In contrast, among mTOR signaling genes, the abundance of IRS1 was greatest (P < 0.01) in muscle and lowest in the intestine, whereas, abundance of AKT1 and mTOR was greater (P < 0.01) in intestine and muscle than liver. Abundance of the protein degradation-related genes UBA1, UBE2G1, and TRIM63 was greater (P < 0.01) in muscle than intestine and liver. Among nutrient transporters, abundance of glucose transporters SLC5A1 and SLC2A2 was greatest (P < 0.01) in the intestine than liver and muscle. Several AA transporters had greater (P < 0.01) abundance in the intestine or liver compared with muscle. Overall, these molecular analyses highlighted important biological differences on various aspects of metabolism in fetal tissues.

INTRODUCTIONWomen are more likely than men to develop the chronic, progressive autoimmune disease known as rheumatoid arthritis (RA). Although there may be a complex interplay between sex-based differences and autoimmune dysfunction. Their function in RA is largely unknown, though. The purpose of this study was to pinpoint the crucial genes and metabolic pathways that control biological variations in RA between men and women.METHODSFirst, the Gene Expression Omnibus database's gene expression information for GSE39340 and GSE55457 was downloaded (GEO). R software was used to find each of the individually identified differentially expressed genes (DEGs) between the sexes. DEGs that overlapped were found. The interactions between the overlapping DEGs were then further examined using a protein-protein interaction (PPI) network. The Kyoto Encyclopedia of Genes and Genomes and Gene Ontology tools, respectively, were used to perform enrichment analyses.RESULTSAccording to our findings, there were 1169 DEGs that overlapped between RA males and females, comprising 845 up-regulated genes and 324 down-regulated genes. Ten hub genes, including PIK3R1, RAC1, HRAS, PTPN11, UQCRB, NDUFV1, EGF, UBA1, UBE2G1, and UBE2E1, were discovered in the PPI network. According to a functional enrichment analysis, these genes were primarily enriched in neurodegenerative illnesses, including various disease pathways, MAPK signaling, insulin signaling, and autophagy.CONCLUSIONThe current data point to the possibility that the MAPK pathway and autophagy may be significant contributors to sex differences in RA. PTPN11, EGF, and UBA1 may be important genes linked to the gender development of RA and are anticipated to be therapeutic targets for the disease.
