Single-cell profiling of the pig cecum at various developmental stages

The gastrointestinal tract is essential for food digestion, nutrient absorption, waste elimination, and microbial defense. Single-cell transcriptome profiling of the intestinal tract has greatly enriched our understanding of cellular diversity, functional heterogeneity, and their importance in intestinal tract development and disease. Although such profiling has been extensively conducted in humans and mice, the single-cell gene expression landscape of the pig cecum remains unexplored. Here, single-cell RNA sequencing was performed on 45 572 cells obtained from seven cecal samples in pigs at four different developmental stages (days (D) 30, 42, 150, and 730). Analysis revealed 12 major cell types and 38 subtypes, as well as their distinctive genes, transcription factors, and regulons, many of which were conserved in humans. An increase in the relative proportions of CD8 ⁺ T and Granzyme A (low expression) natural killer T cells (GZMA ^low NKT) cells and a decrease in the relative proportions of epithelial stem cells, Tregs, RHEX ⁺ T cells, and plasmacytoid dendritic cells (pDCs) were noted across the developmental stages. Moreover, the post-weaning period exhibited an up-regulation in mitochondrial genes, COX2 and ND2, as well as genes involved in immune activation in multiple cell types. Cell-cell crosstalk analysis indicated that IBP6 ⁺ fibroblasts were the main signal senders at D30, whereas IBP6 ^- fibroblasts assumed this role at the other stages. NKT cells established interactions with epithelial cells and IBP6 ⁺ fibroblasts in the D730 cecum through mediation of GZMA-F2RL1/F2RL2 pairs. This study provides valuable insights into cellular heterogeneity and function in the pig cecum at different development stages.

Whole-transcriptome bioinformatics revealed HTRA3, KRT8, KRT17, and RHEX as novel targets in acute myeloid leukaemia

Acute myeloid leukaemia (AML) is characterised by heterogeneous genomic signatures that vary among different patient groups. Hence, the current study aims to conduct a whole transcriptome analysis of a female patient with AML and a family history of the disease at the time of diagnosis. Genetic profiling has a useful impact on clinical management and treatment success of the disease as the complex genetic landscape of AML and differential responses to treatment might indicate inadequate therapeutic targeting. A 37 year old female patient with AML was admitted to the hospital complaining of general fatigue arthralgia and chest pain. AML diagnosis was confirmed by complete blood count and blood smears before being confirmed by cytogenetic analysis. Herein, we conducted whole-transcriptome sequencing analysis to assess differential gene expression profiles in patients and healthy control subjects. In addition, single nucleotide polymorphism/insertion-deletion analyses (SNP/INDEL) were performed to investigate gene variants in the present case. The results revealed a remarkable differential gene expression profile in AML compared to the corresponding control at the time of diagnosis, indicating that HTRA3, KRT8, KRT17, and RHEX are potential novel therapeutic targets. Additionally, a number of novel gene variants were also reported in the current study, as concluded from the SNP/INDEL analysis, which might be associated with disease risk assessment and probably affect prognosis. These genes and their new variants might be worth reporting to the scientific community for further exploration of AML.

Identification of RHEX as a novel biomarker related to progression and immunity of non-small cell lung carcinoma

BACKGROUNDThe therapeutic response and prognosis of patients with non-small cell lung carcinoma (NSCLC) are widely related to immunity. To improve the prognosis of patients and provide reliable information to guide appropriate personalized treatment strategies, it is necessary to identify reliable prognostic or predictive indicators closely related to tumor phenotype and immune traits in NSCLC.METHODSBased on The Cancer Genome Atlas (TCGA)-NSCLC mRNA expression profile data, a novel approach combining differential gene expression analysis, single-sample gene set enrichment analysis (ssGSEA), and weighted gene co-expression network analysis (WGCNA) was used to screen hub genes. Subsequently, the regulator of hemoglobinization and erythroid cell expansion (RHEX) was identified as a key gene using the log-rank test and confirmed in the ArrayExpress database. The relationship between RHEX and clinicopathological parameters was analyzed using the Wilcoxon rank-sum test. More importantly, through gene set enrichment analysis (GSEA) and cell-type identification by estimating relative subsets of RNA transcripts (CIBERSORT) algorithms, and with reference to the Tumor IMmune Estimation Resource (TIMER) database, we explored the relevant pathways of RHEX and its relationship with tumor-infiltrating immune cells (TICs). Finally, we depicted the association between RHEX and immunomodulators in the TCGA and a web portal TISIDB.RESULTSThe RHEX mRNA expression levels in tumor tissues were lower than those in normal tissues and declined with the progression of NSCLC. Meanwhile, RHEX overexpression was associated with high immune infiltration levels and a favorable clinical prognosis. RHEX may participate in tumor microenvironment (TME) regulation through multiple tumor-immune related pathways, especially the JAK-STAT signaling pathway. Furthermore, RHEX expression affected the infiltrating abundance of multiple TICs and positively correlated with most of the immunomodulators in NSCLC.CONCLUSIONSOur study is the first to propose that RHEX is an immune-related gene with prognostic value in NSCLC and reveals the underlying mechanism between RHEX and tumor-immune system interactions. These results ultimately provide guidance for prognosis and immunotherapy for NSCLC patients.
