Genomic insights into selection signatures and candidate genes for milk production traits in buffalo population

Genetic variability in livestock driven by selection leaves distinct signatures within the genome. However, the comprehensive landscape of the selection responses for milk production traits in the Chinese buffalo population remains elusive. This study employed an integrated haplotype score (iHS) and runs of homozygosity (ROH) analyses of whole-genome sequence data from 100 Chinese buffaloes to decipher selection signatures. Using iHS and ROH, we identified 1 046 and 1 045 significant genomic regions, containing 717 and 263 candidate genes, respectively. The integration of iHS and ROH revealed 258 candidate regions and 108 overlapping genes, representing true selection signatures. Additionally, 94 candidate regions overlapped with 672 previously reported quantitative trait loci associated with key economically important traits. Annotation of the genomic regions highlighted candidate genes linked to milk production traits, including SNORD42, COX18, ANKRD17, ALB, RASSF6, CXCL8, TMEM232, ARHGAP26, and NR3C1. Transcriptome-wide association analysis supported ANKRD17 and CEP41 as potential candidates for affecting milk traits. This study unveils a comprehensive selection signature profile for the Chinese buffalo population by integrating iHS and ROH methods. The findings have broad implications for improving milk production traits in buffalo populations globally, contributing to more sustainable livestock systems. The identified candidate genes shed light on the selection response for milk production traits, offering crucial insights into optimising the breeding strategies for Chinese buffaloes.

Hypoxia increases the biogenesis of IGF2BP3-bound circular RNAs

BACKGROUNDInsulin-like Growth Factor 2 Binding Protein 3 (IGF2BP3) promotes cancer migration and invasion by binding to several coding and non-coding RNAs. Hypoxia stimulates tumor progression by upregulating Hypoxia Inducible Factors and downstream signaling. Quaking (QKI) gene, which is upregulated in hypoxia and promotes epithelial to mesenchymal transition (EMT), induces circular RNAs. Therefore, the axis between IGF2BP3, QKI, circular RNAs and their respective host genes under hypoxia was studied.METHODS AND RESULTSSeveral IGF2BP3-bound circular RNAs were previously identified in HepG2. There were 13 circRNAs originating from 8 host genes bound to IGF2BP3. We confirmed their binding to IGF2BP3 in U87MG using an RNA Immunoprecipitation assay. MALAT1, an oncogenic lncRNA was also found to be associated with IGF2BP3. Three adherent cell lines expressing high levels of IGF2BP3 viz., HeLa, HepG2 and U87MG were cultured under normoxia (20%O₂) and hypoxia (<0.2%O₂) for 48-168 h. Expression of IGF2BP3, QKI, EMT markers, IGF2BP3-bound circRNAs and their host mRNAs expression were assessed by quantitative real-time PCR (qRT-PCR) in both normoxia and hypoxia. The hypoxia markers viz., VEGF and CA9 were upregulated in all the cell lines in hypoxia at all time points along with an increase in SNAIL. We found 6 genes, viz., PHC3, CDYL, ANKRD17, ARID1A, NEIL3 and FNDC3B with increased expression both at the mRNA and circRNA level indicating their synergistic role in tumor initiation. Overall, we found that circRNA to mRNA expression was observed to be increased for most of the genes and time points of hypoxia in all the cell lines. IGF2BP3 and QKI were also upregulated in hypoxia indicating their role in circRNA biogenesis and stability.CONCLUSIONOur data implies that hypoxia augments circRNA biogenesis which might subsequently play a role in tumor progression.

Downregulation of MALAT1 in triple-negative breast cancer cells

BackgroundMALAT1 is one of the most abundant nuclear long non-coding RNAs, which has been found to be elevated in various types of cancers. However, conflicting reports on MALAT1 in breast cancer cell lines challenge understanding of MALAT1's involvement in breast cancer progression.AimMeasurement of normalized relative quantity (NRQ) of MALAT1 transcripts in cell lines representing triple-negative breast cancer (TNBC) and luminal breast cancer.Materials and methodsThe studies were performed using cell lines representing luminal breast cancer (T47D, MCF-7), TNBC (MDA-MB-468, CAL-51, MDA-MB-231), and MCF-10A cell line of normal breast epithelial cells. Total RNA was isolated from six independent cell cultures of each line, treated with DNase I, and used to synthesize complementary DNA, which was used in quantitative real-time PCR (qPCR) assays. Four MALAT1 fragments and reference genes CCSER2, ANKRD17, PUM1, GAPDH were amplified.ResultsGeometric means of the NRQ of MALAT1 in breast cancer cell lines had the shortest 95% confidence intervals when CCSER2 was used for normalization. MALAT1 major transcript levels thus estimated in TNBC cell lines were found to be statistically significantly reduced compared to levels in both MCF-10A cells and luminal breast cancer cell lines, while MALAT1 minority splice variants were found to be increased in almost all breast cancer cell lines.ConclusionCCSER2-normalized qPCR results indicate MALAT1 downregulation in cell lines representing the more aggressive breast cancer subtype compared to both the normal breast epithelial cell line and the estrogen receptor-positive breast cancer cell lines.
