Hybrid deep learning downscaling of GCMs for climate impact assessment and future projections in Oman

Accurate downscaling of global circulation models (GCMs) is critical for assessing the impacts of climate change and water resources management. In this research, Fourteen GCMs were evaluated through a Taylor diagram, including EC-Earth3-CC, ACCESS-CM2, AWI-ESM-1-1-LR, BCC-ESM1, CanESM5, IITM-ESM, MPI ESM1-2HR, INM-CM5-0, IPSL-CM5A2-INCA, KIOST-ESM, NorCPM1, NorESM2-MM, TaiESM1, and ACCESS-ESM1-5. IITM-ESM showed the best performance, making it the preferred model for future climate studies. To downscale the selected GCM, a novel hybrid deep learning method was employed, combining a sequence-to-sequence model with a Temporal Convolutional Network (TCN) as the encoder and a Transformer as the decoder. This approach was compared to Quantile Mapping, Random Forest, long short-term memory (LSTM), and TCN models, with optimization using the Particle Swarm Optimization (PSO) algorithm. The proposed model outperformed others, achieving an NSE of 0.907, RMSE of 2.10, BIAS of 0.63, and a relative error of 21.96%. Then, an HEC-HMS model was constructed for the Wadi Dayqah basin, utilizing data from 1992 to 2006 for calibration and data from 2007 to 2011 for validation. Precipitation and temperature were downscaled for the near (2030-2039), mid (2040-2049), and far future (2040-2049) periods. Hydrological modeling was conducted for future climate scenarios SSP126, SSP245, and SSP585, revealing notable changes. SSP126 and SSP245 project substantial declines in precipitation, especially in spring and summer, while SSP585 forecasts more extreme variability and precipitation events. Temperature increases are relatively modest under SSP126, with a 5.4% rise in June, while SSP245 shows a 19.2% increase in July, and SSP585, the most extreme, predicts a 24.6% rise in June. Maximum annual streamflow is expected to decrease significantly under SSP126 and SSP245, whereas SSP585 predicts extreme peak flows up to seven times the historical average. These results underscore adaptive water management's importance in addressing the impacts of climate change.

Multiple regional outbreaks caused by global and local VIM-producing Klebsiella pneumoniae clones in Poland, 2006–2019

PURPOSEThis study was aimed at comprehensive genomic analysis of VIM-type carbapenemase-producing Klebsiella pneumoniae species complex (KpSC) in Poland.METHODSAll non-duplicate 214 VIM-producing KpSC isolates reported in Poland in 2006-2019 were short-read sequenced and re-identified by the average nucleotide identity scoring. Their clonality/phylogeny was assessed by cgMLST and SNP in comparison with genomes from international databases. Serotypes, VIM-encoding integrons, resistomes, virulomes and plasmid replicons were identified by various bioinformatic tools. Structures of plasmids and genomic islands with VIM integrons were analysed for representative long-read sequenced isolates.RESULTSThe KpSC isolates were the second most prevalent VIM-positive Enterobacterales (23.1%) in Poland in 2006-2019, following Enterobacter spp. (40.1%). Their significance emerged in 2014 and then grew consequently, owing to eight regional outbreaks of K. pneumoniae sequence types (STs) ST437, ST147, ST15, ST277 and ST392. These carried different VIM integrons, mainly In238 and In916 types, located on IncFIB + IncHI2 (pNDM-MAR)-, IncA- or IncM-like plasmids, or clc-type integrative and conjugative elements. Despite relatedness of the outbreak clusters to isolates from other countries, e.g. Greece, Spain, Slovakia or Germany, most of them have apparently emerged on site by horizontal acquisition of resistance determinants from other species, including Enterobacter spp. and Pseudomonas spp.CONCLUSIONSThis work shows dynamic epidemiology of VIM-producing organisms, driven by a mix of circulation of different VIM-encoding elements, and parallel clonal spread of multiple organisms.

Development of an sRNA-mediated conditional knockdown system for Chlamydia trachomatis

ABSTRACT We describe a new Chlamydia trachomatis protein depletion method that uses an engineered small RNA (sRNA) to inhibit translation of a target gene. In proof-of-principle experiments, we induced functional knockdown of IncA, a fusion-mediating inclusion membrane protein, as shown with Western blots, loss of IncA staining at the inclusion membrane, and production of multiple chlamydial inclusions within an infected cell. These effects were titratable and reversible. To test for polar effects, we separately targeted the inclusion membrane proteins IncE and IncG, which are expressed from the incDEFG operon. Knockdown of IncE caused loss of IncE and its interacting host protein SNX6 at the inclusion membrane, without affecting IncG protein levels. Similarly, IncG knockdown significantly reduced IncG levels and prevented recruitment of its interacting host protein 14-3-3β, without altering IncE protein levels. These data provide the first genetic evidence that IncE and IncG are necessary for the recruitment of SNX6 and 14-3-3β, respectively, demonstrating the value of this knockdown approach. We also successfully depleted the major chlamydial surface protein, major outer membrane protein (MOMP), which is encoded by a likely essential gene that has not been previously disrupted or knocked down. MOMP knockdown caused severe defects in bacterial morphology and progeny production. Thus, our sRNA-based approach has broad potential as a conditional knockdown method for studying the function of C. trachomatis genes, including essential genes and genes in an operon. IMPORTANCE We describe a new method to reduce protein levels of a selected gene in the pathogenic bacterium Chlamydia trachomatis . This approach utilizes an engineered small RNA (sRNA) to inhibit translation of the mRNA for a target gene and produced inducible and reversible protein knockdown. Our method successfully knocked down four proteins, including a likely essential gene and individual genes in an operon, without altering protein levels of a neighboring gene. This conditional knockdown method will be useful for studying the function of genes in Chlamydia . It also has the potential to be applied to other obligate intracellular bacteria, including Rickettsia and Coxiella .
