lncRNA-Encoded Small Peptide Promotes Viral Infection.

The small open reading frames (ORFs) embedded in lncRNA have been identified to encode biologically functional peptides in many species. However, the function of lncRNA-encoded small peptides in the plant antiviral response remains unclear. In this study, an lncRNA Talnc54748 was identified, which encodes the small peptide ORF4. Transgenic Nicotiana benthamiana overexpressing ORF4 could enhance wheat yellow mosaic virus (WYMV) infection. RNA-sequencing analysis revealed that many genes in plant hormone signalling and MAPK signalling pathways were reduced in ORF4-overexpressing lines. The function of SAUR21 and MKK2, involved in plant hormone signalling and MAPK signalling pathways, respectively, was investigated by virus-induced gene silencing assay. Silencing SAUR21 or MKK2 in wheat and N. benthamiana enhanced WYMV infection. Transgenic overexpression of ORF4 not only enhanced the accumulation of tobacco mosaic virus (TMV) and tomato mosaic virus (ToMV), but also promoted Phytophthora capsici or Pseudomonas syringae pv. tomato DC3000 infection. Our results demonstrated that an lncRNA-encoded small peptide plays an important role in plant immunity and provides new insights into the roles of this lncRNA-encoded small peptide in the plant antiviral response.

First report of the whole‑genome sequence analysis of Fig badnavirus 2 from China

A novel plant virus was identified in fig trees exhibiting ring spot symptoms through high-throughput sequencing (HTS). The complete genome sequence was successfully determined using PCR and RT-PCR techniques. The virus features a circular DNA genome of 7233 nucleotides (nt) in length, encompassing four open reading frames (ORFs). ORF1 and ORF2 encode hypothetical proteins, while ORF3 encodes a putative polyprotein with conserved domains, including a zinc finger, aspartic protease, reverse transcriptase (RT), and RNase H. ORF4 encodes a putative protein of unknown function. Comparative nucleotide sequence analysis of the RT + RNase H region reveals 84.46% and 78.82% identity with grapevine badnavirus 1 (GBV-1, MF781082.1) and fig badnavirus 1 (FBV-1, MK348055.1), respectively. Notably, this virus's genomic organization diverges from GBV-1 but is similar to FBV-1. Phylogenetic analysis demonstrates that the three isolates of this virus form a distinct clade within the badnaviruses. Based on genomic structure and phylogenetic relationships, this novel virus represents a new member of the genus Badnavirus and is proposed to be named "Fig badnavirus 2" (FBV-2).

Regulatory non-coding somatic mutations as drivers of neuroblastoma

AbstractBackgroundEmerging evidence suggests that non-coding somatic single nucleotide variants (SNVs) in cis-regulatory elements (CREs) contribute to cancer by disrupting gene expression networks. However, the role of non-coding SNVs in cancer, particularly neuroblastoma, remains largely unclear.MethodsSNVs effect on CREs activity was evaluated by luciferase assays. Motif analysis and ChIP-qPCR experiments were employed to reveal the transcription factors (TFs) involved in these processes. We exploited CRISPR-Cas9 experiments to elucidate the role of these SNVs on the CREs target genes expression. Cell proliferation and invasion assays were performed to assess their role in neuroblastoma tumorigenesis.ResultsOur findings demonstrate that non-coding SNVs modify the transcriptional activity of two CREs altering the binding of STAT3 and SIN3A. Therefore, these SNVs reduce the expression of CTTNBP2 and MCF2L. We demonstrate that these two genes act as tumor suppressor in neuroblastoma. These pathogenetic SNVs may serve as oncogenic drivers by impairing the transcriptional programs essential for neuronal development and differentiation in which both the investigated TFs and target genes are involved.ConclusionOverall, the understanding of the functional role of non-coding variants elucidates their impact on tumorigenesis and can uncover new potential targets of cancer therapeutic strategies.
