Construction of a prognostic model for lung squamous cell carcinoma based on immune-related genes

AbstractLung squamous cell carcinoma (LUSC) lacks appropriate prognostic and diagnostic strategies. Available studies suggest the effectiveness of immunotherapy for LUSC, but effective molecular markers are still insufficient. We obtained mRNA expression and clinical information of LUSC samples from The Cancer Genome Atlas (TCGA) database. Enrichment levels of immune-related genes were revealed by single sample gene set enrichment analysis. Then, differentially expressed genes (DEGs) related to immunity were obtained by differential analysis. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analyses were performed. In addition, Cox regression analysis combined with LASSO method was utilized to identify immune-related prognostic genes, and an immune-related prognostic model was constructed. Kaplan–Meier and receiver operating characteristic (ROC) curves were drawn to verify the accuracy of the model. Finally, a nomogram and calibration curve were drawn to predict LUSC patients’ survival. Samples were assigned into high-, medium- and low-immune groups. Compared with low- and medium-immune groups, high-immune group enriched more immune cells, with higher immune infiltration degree, and higher expression of immune checkpoints and human leukocyte antigen. DEGs were enriched in biological processes and signaling pathways related to immunity. Eleven genes (ONECUT3, MAGED4, SULT2A1, HPR, S100A5, IRS4, DPP6, FGF8, TEX38, PLAAT1 and CLEC3A) were obtained to construct an immune-related prognostic model. Riskscore served as an independent prognostic factor. Besides, the nomogram prediction model could predict disease progression in LUSC patients. The constructed risk assessment model for LUSC immune-related genes could assess LUSC patients’ prognoses with great efficacy, providing guidance for the clinical treatment of LUSC.

Identifying biomarkers of differential chemotherapy response in TNBC patient-derived xenografts with a CTD/WGCNA approach

Although systemic chemotherapy remains the standard of care for TNBC, even combination chemotherapy is often ineffective. The identification of biomarkers for differential chemotherapy response would allow for the selection of responsive patients, thus maximizing efficacy and minimizing toxicities. Here, we leverage TNBC PDXs to identify biomarkers of response. To demonstrate their ability to function as a preclinical cohort, PDXs were characterized using DNA sequencing, transcriptomics, and proteomics to show consistency with clinical samples. We then developed a network-based approach (CTD/WGCNA) to identify biomarkers of response to carboplatin (MSI1, TMSB15A, ARHGDIB, GGT1, SV2A, SEC14L2, SERPINI1, ADAMTS20, DGKQ) and docetaxel (c, MAGED4, CERS1, ST8SIA2, KIF24, PARPBP). CTD/WGCNA multigene biomarkers are predictive in PDX datasets (RNAseq and Affymetrix) for both taxane- (docetaxel or paclitaxel) and platinum-based (carboplatin or cisplatin) response, thereby demonstrating cross-expression platform and cross-drug class robustness. These biomarkers were also predictive in clinical datasets, thus demonstrating translational potential.

Expression and Prognostic Significance of Cancer/Testis Antigens, MAGE-E1, GAGE, and SOX-6, in Glioblastoma: An Immunohistochemistry Evaluation

BACKGROUND & OBJECTIVEGlioblastoma is the most common primary malignancy of the brain, the prognosis of which is poor. Immunotherapy with cancer/testis (CT) antigens is a novel therapeutic approach for glioblastoma. This study aimed to investigate the expression rate of MAGE-E1, GAGE, and SOX-6 in glioblastoma tumors using the method of immunohistochemistry (IHC).METHODSExpression of MAGE-E1, GAGE, and SOX-6 were determined by IHC in 50 paraffin blocks of glioblastoma. The results were compared between variables including age, gender, tumor location, and Karnofsky performance status (Kps) score. Survival analysis was also performed.RESULTSThe expression levels of SOX-6, MAGE-E1, and GAGE were 82%, 78%, and 76%, respectively. The relationship between CT antigens and age, gender, and tumor location was not significant, while the association between MAGE-E1 expression and age was statistically significant (P=0.002). High expression levels of SOX-6 and MAGE-E1 were associated with low Kps scores (P=0.034 and P<0.001, respectively). Survival analysis showed that age >40 and Kps score <80 were associated with significant relationship with shorter survival rate. (P=0.005 and P=0.018, respectively). Expression of MAGE-E1 and GAGE was negatively associated with overall 2-year survival rate (P=0.001 and P=0.021, respectively).CONCLUSIONThe expression of all the three CT antigens, especially MAGE-E1 and SOX-6, was high in patients with glioblastoma. It can be concluded that these markers could be ideal targets for immunotherapy in such patients. MAGE-E1 and SOX-6 can be considered as important markers in determining the prognosis of glioblastoma.
