Construction of Immune Infiltration-Related LncRNA Signatures Based on Machine Learning for the Prognosis in Colon Cancer

Colon cancer is one of the malignant tumors with high morbidity, lethality, and prevalence across global human health. Molecular biomarkers play key roles in its prognosis. In particular, immune-related lncRNAs (IRL) have attracted enormous interest in diagnosis and treatment, but less is known about their potential functions. We aimed to investigate dysfunctional IRL and construct a risk model for improving the outcomes of patients. Nineteen immune cell types were collected for identifying house-keeping lncRNAs (HKLncRNA). GSE39582 and TCGA-COAD were treated as the discovery and validation datasets, respectively. Four machine learning algorithms (LASSO, Random Forest, Boruta, and Xgboost) and a Gaussian mixture model were utilized to mine the optimal combination of lncRNAs. Univariate and multivariate Cox regression was utilized to construct the risk score model. We distinguished the functional difference in an immune perspective between low- and high-risk cohorts calculated by this scoring system. Finally, we provided a nomogram. By leveraging the microarray, sequencing, and clinical data for immune cells and colon cancer patients, we identified the 221 HKLncRNAs with a low cell type-specificity index. Eighty-seven lncRNAs were up-regulated in the immune compared to cancer cells. Twelve lncRNAs were beneficial in improving performance. A risk score model with three lncRNAs (CYB561D2, LINC00638, and DANCR) was proposed with robust ROC performance on an independent dataset. According to immune-related analysis, the risk score is strongly associated with the tumor immune microenvironment. Our results emphasized IRL has the potential to be a powerful and effective therapy for enhancing the prognostic of colon cancer.

Direct measurements of ferric reductase activity of human 101F6 and its enhancement upon reconstitution into phospholipid bilayer nanodisc

We studied human 101F6 protein to clarify its physiological function as a ferric reductase and its relationship to tumor suppression activity. We found for the first time that purified 101F6 both in detergent micelle state and in phospholipid bilayer nanodisc state has an authentic ferric reductase activity by single turnover kinetic analyses. The kinetic analysis on the ferrous heme oxidation of reduced 101F6 upon the addition of a ferric substrate, ferric ammonium citrate (FAC), showed concentration-dependent accelerations of its reaction with reasonable values of K _M and V _max. We further verified the authenticity of the ferric reductase activity of 101F6 using nitroso-PSAP as a Fe²⁺-specific colorimetric chelator. 101F6 in nanodisc state showed higher efficiency for FAC than in detergent micelle state.

Emerging contaminants in Brazilian rivers: Occurrence and effects on gene expression in zebrafish (Danio rerio) embryos

Emerging contaminants (ECs) are synthetic or naturally occurring chemicals that are not commonly monitored despite having the potential of entering the environment and causing adverse ecological and/or human health effects. This study aimed to determine whether ECs are present in the surface waters of two rivers in Mato Grosso do Sul State, Brazil, and evaluate the effects of ECs mixtures at environmentally relevant concentrations on zebrafish (Danio rerio) gene expression. ECs concentrations were determined using solid-phase extraction and liquid chromatography-mass spectrometry. The ECs most frequently detected were caffeine, imidacloprid, 2-hydroxy atrazine, tebuthiuron, atrazine, and bisphenol A. We used these data to reconstruct ECs mixtures reflecting environmental concentrations, codenamed T1, T2, and T3. No effects were observed, so the concentrations were increased. After a preliminary evaluation of the No Observed Effect Concentration for each mixture, we analyzed changes in the expression of zebrafish target genes (cyp1a, hsp70, cat, sod1, tsh, cyp19a1a, cyp19a1b, cyp26b1, casp8, sox2, cyb561d2, and thrb). cat was overrepresented in T1 and underrepresented in the other treatments. All of the mixtures induced the expression of cyp19a1b, which is a marker for (xeno-)estrogen exposure, and two of them increased the expression of cyp1a, which is used to indicate the presence of dioxin-like compounds. The rivers studied had low EC concentrations, and there was no indication of any harmful effects on the zebrafish. However, intensive agricultural activity may result in unsuspected peaks of EC pollution, and subsequent negative effects on living organisms.
