AIMS:

Lung cancer is the leading cause of cancer mortality and lung adenocarcinoma (LUAD) accounts for more than half of all lung cancer cases. Tumor elimination is mostly hindered by drug resistance and the mechanisms remain to be explored in LUAD.

METHODS:

CRISPR screens in cell and murine models and single-cell RNA sequencing were conducted, which identified MAF bZIP transcription factor F (MAFF) as a critical factor regulating tumor growth and treatment resistance in LUAD. RNA and ChIP sequencing analyses were performed for transcriptional target expression and specific binding sites of MAFF. Functions of MAFF in inhibiting tumor growth and promoting cisplatin or irradiation efficacy were investigated using cellular and xenograft models.

RESULTS:

Patients with lung adenocarcinoma and reduced MAFF expression had worse clinical outcomes. MAFF inhibited tumor cell proliferation by regulating the expression of SLC7A11, CDK6, and CDKN2C, promoting ferroptosis and preventing cell cycle progression from G1 to S. MAFF also conferred tumor cells vulnerable to cisplatin-based or ionizing radiation treatments. MAFF reduction was a final event in the acquisition of cisplatin resistance of LUAD cells. The intracellular cAMP/PKA/CREB1 pathway upregulated MAFF in response to cisplatin-based or ionizing radiation treatments.

CONCLUSIONS:

MAFF suppresses tumor growth, and pharmacological agonists targeting MAFF may improve cisplatin or irradiation therapies for lung adenocarcinoma patients.

Clinico-Genomics Model to Predict Survival in Non-Metastatic Breast Cancer: Comparing the Performance of Machine Learning Models.

PURPOSE/OBJECTIVE(S):

Breast cancer is a heterogenous spectrum of disease with variable outcome. This heterogeneity of outcome could be driven by underlying heterogeneity in the genotypes. There remains an unmet need of defining prognosis based on underlying genetic heterogeneity. The primary objective of this study was to build a combined clinic-genomics model to predict overall survival (OS) in patients with non-metastatic breast cancer.

MATERIALS/METHODS:

The Molecular Taxonomy of Breast Cancer International Consortium (METABRIC) database is a combined Canada-UK Project which contains information on 31 demographic, clinical and treatment characteristics in addition to m-RNA level z-score for 331 genes for 1904 breast cancer patients. We excluded patients with metaplastic breast cancer (n = 1) or unknown histologic subtype (n = 13), and those with missing information on breast surgery (n = 22) and cellularity (n = 54). Demographic characteristics included age of the patient and menopausal status while clinical characteristics included tumor stage, number of positive lymph nodes, pathologic grade, cellularity, receptor status for estrogen and progesterone receptors, and HER2neu gene amplification status. Treatment included type of breast cancer surgery, chemotherapy, hormone therapy, and radiation therapy. The data was split randomly at an 80:20 ratio into training and testing dataset. Subsequently, two cross-validated supervised machine learning algorithms were applied to build the prognostic model - elastic net logistic regression and random forest classifier. We compared the performance of the models in the testing dataset using area under receiver operating curve (AUC). All analysis were done using sparklyr - an R interface to Apache Spark^TM.

RESULTS:

Overall, 1814 patients were included in the analysis. The AUC for elastic net logistic regression model and random forest classifier was 0.74, and 0.73, respectively. The sensitivity and specificity of the elastic net logistic regression model was 0.84 and 0.45, respectively while those for the random forest classifier was 0.83 and 0.51, respectively. STAT5A, CASP8, HSD17b11, and CDKN2c were common to the list of important genes predicting OS in both models while age, lymph node count, Nottingham Prognostic Index (NPI), and type of breast surgery were common to the list of clinical factors predicting OS in both models.

CONCLUSION:

This study shows that a multivariable prognostic model with combination of clinical and demographic parameters with Z-score expression data can predict for overall survival.

Enhancer-driven transcription of MCM8 by E2F4 promotes ATR pathway activation and glioma stem cell characteristics.

BACKGROUND:

Glioma stem cells (GSCs) are responsible for glioma recurrence and drug resistance, yet the mechanisms underlying their maintenance remains unclear. This study aimed to identify enhancer-controlled genes involved in GSCs maintenance and elucidate the mechanisms underlying their regulation.

METHODS:

We analyzed RNA-seq data and H3K27ac ChIP-seq data from GSE119776 to identify differentially expressed genes and enhancers, respectively. Gene Ontology analysis was performed for functional enrichment. Transcription factors were predicted using the Toolkit for Cistrome Data Browser. Prognostic analysis and gene expression correlation was conducted using the Chinese Glioma Genome Atlas (CGGA) data. Two GSC cell lines, GSC-A172 and GSC-U138MG, were isolated from A172 and U138MG cell lines. qRT-PCR was used to detect gene transcription levels. ChIP-qPCR was used to detect H3K27ac of enhancers, and binding of E2F4 to target gene enhancers. Western blot was used to analyze protein levels of p-ATR and γH2AX. Sphere formation, limiting dilution and cell growth assays were used to analyze GSCs growth and self-renewal.

RESULTS:

We found that upregulated genes in GSCs were associated with ataxia-telangiectasia-mutated-and-Rad3-related kinase (ATR) pathway activation, and that seven enhancer-controlled genes related to ATR pathway activation (LIN9, MCM8, CEP72, POLA1, DBF4, NDE1, and CDKN2C) were identified. Expression of these genes corresponded to poor prognosis in glioma patients. E2F4 was identified as a transcription factor that regulates enhancer-controlled genes related to the ATR pathway activation, with MCM8 having the highest hazard ratio among genes positively correlated with E2F4 expression. E2F4 bound to MCM8 enhancers to promote its transcription. Overexpression of MCM8 partially restored the inhibition of GSCs self-renewal, cell growth, and the ATR pathway activation caused by E2F4 knockdown.

CONCLUSION:

Our study demonstrated that E2F4-mediated enhancer activation of MCM8 promotes the ATR pathway activation and GSCs characteristics. These findings offer promising targets for the development of new therapies for gliomas.
