Rab3a attenuates spinal cord injury by mediating vesicle release

BACKGROUNDRab3a regulates vesicle secretion and transport. Emerging evidences have shown that extracellular vesicles (EVs) can reach target lesions of injured spinal cords and exert a positive effect on these lesions. However, the molecular mechanism by which Rab3a regulates vesicle secretion to ameliorate spinal cord injury (SCI) is not fully understood.METHODSAn SCI rat model was established which was used to examine the pathological changes and Rab3a expression in spinal cord tissue. Rab3a was overexpressed in the model rats to demonstrate its effect on SCI repair. Rab3a was also knocked down in neuronal cells to verify its role in vesicle secretion and neuronal cells. The binding protein of Rab3a was identified by Co-IP and mass spectrometry.RESULTSRab3a was significantly downregulated in SCI rats and Rab3a overexpression promoted SCI repair. Rab3a knockdown inhibited the secretion of neuronal cell-derived EVs. Compared to the EVs from the equal number of control neuronal cells, EVs from Rab3a-knockdown neuronal cells promoted M1 macrophage polarization, which in turn, promoted neuronal cell apoptosis. Mechanistically, STXBP1 was identified as a binding protein of Rab3a, and their interaction promoted the secretion of neuronal cell-derived EVs. Furthermore, METTL2b was significantly downregulated in SCI rats, and METTL2b knockdown significantly reduced Rab3a protein expression.CONCLUSIONThese results suggest that Rab3a promotes the secretion of neuronal cell-derived EVs by interacting with its binding protein STXBP1. Neuronal cells-derived EVs inhibited the polarization of M1 macrophages in the spinal cord microenvironment, thereby promoting SCI repair. Our findings provide a theoretical basis for the clinical treatment of SCI.

Engineering of increased L-Threonine production in bacteria by combinatorial cloning and machine learning

The goal of this study is to develop a general strategy for bacterial engineering using an integrated synthetic biology and machine learning (ML) approach. This strategy was developed in the context of increasing L-threonine production in Escherichia coli ATCC 21277. A set of 16 genes was initially selected based on metabolic pathway relevance to threonine biosynthesis and used for combinatorial cloning to construct a set of 385 strains to generate training data (i.e., a range of L-threonine titers linked to each of the specific gene combinations). Hybrid (regression/classification) deep learning (DL) models were developed and used to predict additional gene combinations in subsequent rounds of combinatorial cloning for increased L-threonine production based on the training data. As a result, E. coli strains built after just three rounds of iterative combinatorial cloning and model prediction generated higher L-threonine titers (from 2.7 g/L to 8.4 g/L) than those of patented L-threonine strains being used as controls (4-5 g/L). Interesting combinations of genes in L-threonine production included deletions of the tdh, metL, dapA, and dhaM genes as well as overexpression of the pntAB, ppc, and aspC genes. Mechanistic analysis of the metabolic system constraints for the best performing constructs offers ways to improve the models by adjusting weights for specific gene combinations. Graph theory analysis of pairwise gene modifications and corresponding levels of L-threonine production also suggests additional rules that can be incorporated into future ML models.

Valorization of food waste into short-chain fatty acids via enzymatic pretreatment: Effects of fermentation-pH on acid-producing processes and microbial metabolic functions

Food waste (FW) has been widely considered as an essential resource for the production of short-chain fatty acids (SCFAs), an important class of chemicals with wide applications and over 20 million tons of annual market demand, by anaerobic fermentation. Although enzymatic pre-treatment could improve the FW biodegradation efficiency, resulting in enhanced efficiency of solubilization and hydrolysis, the influence of fermentation-pH on the SCFAs production and the metabolic functions, have rarely been reported. This study demonstrated that the uncontrolled pH could efficiently lead to an increase in the SCFAs production (33011 mgCOD/L) during long-term fermentation of FW (mainly consisting of 48.8% carbohydrates, 20.6% proteins, and 17.4% lipids) after enzymatic pre-treatment compared to the control (16413 mgCOD/L). Meanwhile, the acid-producing processes (i.e., solubilization, hydrolysis, and acidification) were synchronously enhanced by the enzymatic pre-treatment and no control over fermentation-pH. Metagenomic analysis revealed that the acid-forming microorganisms (i.e., Olsenella sp. and Sporanaerobacter) were significantly accumulated, and the corresponding genetic expressions related to extracellular hydrolysis (i.e., aspB and gltB), membrane transport (i.e., metL and glnH), and intracellular material metabolism (i.e., pfkA and ackA) were evidently stimulated, thereby promoting ultimate SCFAs generation. Although the alkaline conditions could further slightly increase the SCFAs yield slightly (37100 mgCOD/L) and also stimulate the metabolic activities, it might not be suitable for large-scale practical applications due to additional costs associated with alkaline chemical additives.
