Comparative gene expression profiling of fertility related transcripts in bull sperm of different genetic backgrounds

Bos taurus bulls have been used widely for genetic improvements of Bos indicus cattle in developing countries. However, male fertility has not improved in sync with production performances in resultant crossbred cattle. The molecular basis of influence of genetic background (Bos taurus, Bos indicus, Bos taurus x Bos indicus) on bull fertility has not been understood well. In the present study, candidate genes involved in mitochondrial function (COX5A and COX3) and fertility and embryogenesis (YWHAZ, CHMP5 and GTSF1L) were studied in contrasting genetic backgrounds of bulls. For this purpose, semen from six bulls employed for artificial insemination (AI) purposes per genetic background was used. Since retrieval of RNA from spermatozoa is challenging, a modified protocol was worked out that yielded significant harvest of RNA for downstream applications. The relative expression of genes was studied by real-time PCR in taurine and crossbred in comparison to indicus bulls. The YWHAZ, CHMP5 and GTSF1L genes showed a significant higher expression in the spermatozoa of exotic and crossbred cattle (p < 0.05) vis-à-vis indigenous bulls. Since the bulls are of comparable fertility in terms of seminal attributes and genetic merit of their own order but varying in genetic background, the differences in gene expression may be set due to their biological differences that lead to benchmarking in relative reproductive success of taurine, indicine or crossbred bulls as male genetics.

Potential molecular mechanisms of tobacco smoke exposure in Alzheimer’s disease

BACKGROUNDSmoking is detrimental to health, with tobacco use being a critical factor in the development of various neurodegenerative diseases, including Alzheimer's disease (AD), which progressively impairs brain function and poses a significant threat to public health. This study aims to examine the potential genetic alterations induced by smoking that are associated with AD and to investigate the underlying regulatory mechanisms. The research will provide theoretical foundations for targeted prevention and treatment strategies for AD.METHODSThis study analyzed datasets from the Gene Expression Omnibus (GEO) and the Comparative Toxicogenomics Database (CTD) to identify genes affected by tobacco smoke exposure and those altered in patients with AD relative to normal controls. We conducted Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analyses using OmicShare tools to screen for key pathways. Key genes were identified by constructing protein-protein interaction networks (PPI) in the STRING database with the aid of CytoHubba. Additionally, the binding activity of the proteins encoded by these key genes to nicotine, the main component of tobacco, was analyzed using molecular docking techniques. Finally, the analytical results were verified using Quantitative Real-Time Polymerase Chain Reaction.RESULTSThe CTD identified 12,164 CE-related genes affected by tobacco smoke exposure. A comparison of these datasets yielded 94 common genes that were both influenced by tobacco and differentially expressed across all brain regions. The GO and KEGG pathway enrichment analyses showed that these common differentially expressed genes (DEGs) were predominantly enriched in the Wnt/β-catenin and PI3K-AKT signaling pathways. The DEGs' PPI network, constructed using the STRING database, highlighted key genes such as HSP90AB1, SOS2, MAGI1, and YWHAZ. Molecular docking studies demonstrated that nicotine binds effectively to the protein structures of these key genes, primarily through amino acid residues such as Ser and Glu. Experimental validation showed that HSP90AB1 and YWHAZ exhibited notable expression discrepancies under varying concentrations of cigarette smoke extract (CSE) treatments, particularly demonstrating a pronounced down-regulation trend at elevated concentrations.CONCLUSIONThe study indicates that tobacco may impact the function of transmembrane transporter proteins and contribute to the development of AD by affecting key genes such as HSP90AB1 and YWHAZ, as well as signaling pathways like PI3K-AKT.

How to convert a 3D printer to a personal automated liquid handler for life science workflows

Automated liquid handlers are fundamental in modern life science laboratories, yet their high costs and large footprints often limit accessibility for smaller labs. This study presents an innovative approach to decentralizing a liquid handling system by converting a low-cost 3D printer into a customizable and accurate liquid handler. The Personal Automated Liquid Handler (PALH) system, costing ∼$400, incorporates a single-channel pipet, custom 3D-printed components, and open-source software for personalized workflows, allowing researchers to build and modify the system for specific experimental needs. The PALH system was evaluated through common life science assays, including preparing real-time PCR samples, end-point PCR with novel pipet-based downstream purification, and genomic DNA extraction from peripheral whole blood. In real-time PCR experiments targeting the YWHAZ gene, the PALH system demonstrated comparable performance to manual preparation across DNA quantities (1 pg to 100 ng). For end-point PCR, the PALH successfully amplified and purified 204 bp and 406 bp amplicons from a pUC19 vector, yielding concentrations similar to manual methods (5.43 ± 0.85 ng/µL vs. 2.10 ± 0.16 ng/µL for 204 bp; 3.74 ± 2.13 ng/µL vs. 1.51 ± 0.15 ng/µL for 406 bp, respectively). In genomic DNA extraction from whole blood, the PALH system achieved comparable DNA yields to manual extraction (49.52 ± 3.13 ng/µL vs. 48.62 ± 5.9 ng/µL), although at higher purity (260/280 ratio of 1.83 ± 0.07 vs. 1.92 ± 0.03), although both are at acceptable ranges. The open-source nature of the PALH system hopefully encourages further community-driven improvements and protocol sharing, fostering innovation and collaboration within the scientific community. As laboratory automation advances, the PALH system could be crucial in democratizing access to high-quality automated liquid handling, particularly in resource-limited settings.
