Introduction

Transcriptional coactivator that specifically associates with either POU2F1/OCT1 or POU2F2/OCT2 (PubMed:7859290). It boosts the POU2F1/OCT1 mediated promoter activity and to a lesser extent, that of POU2F2/OCT2 (PubMed:7779176). It recognizes the POU domains of POU2F1/OCT1 and POU2F2/OCT2 (PubMed:7779176). It is essential for the response of B-cells to antigens and required for the formation of germinal centers (PubMed:7623806, PubMed:7859290). Regulates IL6 expression in B cells as POU2F2/OCT2 coactivator (By similarity).

CAR-mediated target recognition limits TCR-mediated target recognition of TCR- and CAR-dual-receptor-edited T cells

Antigen escape can compromise the efficacy of chimeric antigen receptor- (CAR-) or T cell receptor- (TCR-) engineered T cells. Targeting multiple antigens can effectively limit antigen escape, and combining CAR-with TCR-mediated targeting can significantly broaden the spectrum of targetable antigens. Here, we explored whether dual-antigen specificity can be installed on T cells using combined TCR and CAR engineering to prevent antigen escape of multiple myeloma (MM). We report the generation of CD8 T cells that were transduced to express a transgenic TCR, targeting a peptide derived from transcriptional coactivator BOB1 in the context of HLA-B∗07:02, alongside a BCMA-targeting CAR. Those T cells, called TRaCR T cells, efficiently recognized target cells that were resistant to either BOB1 TCR or BCMA CAR T cells, illustrating general dual specificity. In the presence of both antigens, however, target cell recognition was preferentially conferred via the CAR, compromising TCR-mediated target cell recognition. Importantly, this resulted in a survival advantage for tumor cells lacking expression of BCMA in an in vivo model of heterogeneous MM. In conclusion, we demonstrate general dual specificity of TRaCR T cells but advise caution when using TRaCR T cells as a strategy to target heterogeneous tumors.

Exact model-free function inference using uniform marginal counts for null population

AbstractMotivationRecognizing cause–effect relationships is a fundamental inquiry in science. However, current causal inference methods often focus on directionality but not statistical significance. A ramification is chance patterns of uneven marginal distributions achieving a perfect directionality score.ResultsTo overcome such issues, we design the uniform exact function test with continuity correction (UEFTC) to detect functional dependency between two discrete random variables. The null hypothesis is two variables being statistically independent. Unique from related tests whose null populations use observed marginals, we define the null population by an embedded uniform square. We also present a fast algorithm to accomplish the test. On datasets with ground truth, the UEFTC exhibits accurate directionality, low biases, and robust statistical behavior over alternatives. We found nonmonotonic response by gene TCB2 to beta-estradiol dosage in engineered yeast strains. In the human duodenum with environmental enteric dysfunction, we discovered pathology-dependent anti-co-methylated CpG sites in the vicinity of genes POU2AF1 and LSP1; such activity represents orchestrated methylation and demethylation along the same gene, unreported previously. The UEFTC has much improved effectiveness in exact model-free function inference for data-driven knowledge discovery.Availability and implementationAn open-source R package “UniExactFunTest” implementing the presented uniform exact function tests is available via CRAN at doi: 10.32614/CRAN.package.UniExactFunTest. Evaluation of non-invasive biomarkers of kidney allograft rejection in a prospective multicenter unselected cohort study (EU-TRAIN)

Non-invasive biomarkers are promising tools for improving kidney allograft rejection monitoring, but their clinical adoption requires more evidence in specifically designed studies. To address this unmet need, we designed the EU-TRAIN study, a large prospective multicentric unselected cohort funded by the European Commission. Here, we included consecutive adult patients who received a kidney allograft in nine European transplant centers between November 2018 and June 2020. We prospectively assessed gene expression levels of 19 blood messenger RNAs, four antibodies targeting non-human leukocyte antigen (HLA) endothelial antigens, together with circulating anti-HLA donor-specific antibodies (DSA). The primary outcome was allograft rejection (antibody-mediated, T cell-mediated, or mixed) in the first year post-transplantation. Overall, 412 patients were included, with 812 biopsies paired with a blood sample. CD4 gene expression was significantly associated with rejection, while circulating anti-HLA DSA had a significant association with allograft rejection and a strong association with antibody-mediated rejection. All other tested biomarkers, including AKR1C3, CD3E, CD40, CD8A, CD9, CTLA4, ENTPD1, FOXP3, GZMB, ID3, IL7R, MS4A1, MZB1, POU2AF1, POU2F1, TCL1A, TLR4, and TRIB1, as well as antibodies against angiotensin II type 1 receptor, endothelin 1 type A receptor, C3a and C5a receptors, did not show significant associations with allograft rejection. The blood messenger RNAs and non-HLA antibodies did not show an additional value beyond standard of care monitoring parameters and circulating anti-HLA DSA to predict allograft rejection in the first year post-transplantation. Thus, our results open avenues for specifically designed studies to demonstrate the clinical relevance and implementation of other candidate non-invasive biomarkers in kidney transplantation practice.
