Biochemical characterization of zebrafish Paqr5b

Previously, we established a gene knock-out strain of paqr5b in zebrafish and showed that the gene is essential for the formation of neurons in the zebrafish olfactory rosette. The results suggested that Paqr5b might play a role as a receptor for neurosteroids and contribute to the differentiation of olfactory neurons. In this study, we attempted to express the recombinant zebrafish Paqr5b protein and analyze its affinity for steroids. Full-length zebrafish Paqr5b (zPaqr5b) was expressed in Pichia pastris according to the method established for goldfish and human Paqr7. Solubilized zPaqr5b was purified by two column chromatography steps, nickel-nitrilotriacetic acid (Ni-NTA) column and gel column (Sephacryl S-300). The protein fraction showed a binding affinity of Kd = 4.6 nM and Bmax = 0.72 nM for progesterone. The result showed that zPaqr5b was successfully fractionated as the active form. The specificity of zPaqr5b against steroids was then analyzed by steroid binding assay. The zPaqr5b showed specific binding to progesterone as well as to the neurosteroid, allopregnanolone (ALLO). In addition, zPaqr5b showed high affinity for 17α,20β-dehydroxyprogesterone (DHP), a pheromone used to induce sexual behavior. In contrast, it was observed that other steroids, estradiol, testosterone and cortisol, showed no affinity, even when present at high doses. These results suggest that zPaqr5b is responsible for a receptor of progestogenic neurosteroids in the differentiation of neurons in the olfactory rosette (OR) and for a receptor for pheromones in developed neuronal cells in the OR.

The role of transposon activity in shapingcis-regulatory element evolution after whole-genome duplication

Whole-genome duplications (WGDs) and transposable element (TE) activity can act synergistically in genome evolution. WGDs can increase TE activity directly through cellular stress or indirectly by relaxing selection against TE insertions in functionally redundant, duplicated regions. Because TEs can function as, or evolve into, TE-derivedcis-regulatory elements (TE-CREs), bursts of TE activity following WGD are therefore likely to impact evolution of gene regulation. Yet, the role of TEs in genome regulatory evolution after WGDs is not well understood. Here we used Atlantic salmon as a model system to explore how TE activity after the salmonid WGD ∼100 MYA shaped CRE evolution. We identified 55,080 putative TE-CREs using chromatin accessibility data from the liver and brain. Retroelements were both the dominant source of TE-CREs and had higher regulatory activity in MPRA experiments compared with DNA elements. A minority of TE subfamilies (16%) accounted for 46% of TE-CREs, but these “CRE superspreaders” were mostly active prior to the WGD. Analysis of individual TE insertions, however, revealed enrichment of TE-CREs originating from WGD-associated TE activity, particularly for the DTT (Tc1-Mariner) DNA elements. Furthermore, coexpression analyses supported the presence of TE-driven gene regulatory network evolution, including DTT elements active at the time of WGD. In conclusion, our study supports a scenario in which TE activity has been important in genome regulatory evolution, either through relaxed selective constraints or through strong selection to recalibrate optimal gene expression phenotypes, during a transient period following genome doubling.

The human genome is largely noncoding, yet the field is still grasping to understand how noncoding variants impact transcription and contribute to disease etiology. The massively parallel reporter assay (MPRA) has been employed to characterize the function of noncoding variants at unprecedented scales, but its application has been largely limited by the in vitro context. The field will benefit from establishing a systemic platform to study noncoding variant function across multiple tissue types under physiologically relevant conditions. However, to date, MPRA has been applied to only a handful of in vivo conditions. Given the complexity of the central nervous system and its widespread interactions with all other organ systems, our understanding of neuropsychiatric disorder-associated noncoding variants would be greatly advanced by studying their functional impact in the intact brain. In this review, we discuss the importance, technical considerations, and future applications of implementing MPRA in the in vivo space with the focus on neuropsychiatric disorders.
